I've tried manually deleting the mod, but there were no folders/inis/whatevers with the CI mod code, I dont know whats going on.

So just unsubscribing from a mod does not uninstall it. You need to go into steam settings and find the option to show URL. You can then see the mod ID for the crystal Isles mod. From there you browse..
